Sorry only seeing this topic now but in regard to counting Missy and Master as seperate, it's no different to selecting a favorite doctor, I mean if we only count those two as one, then should only list one favorite doctor because they are all the same person

That only really works if you separate incarnations though. It's like having a list of favourite Doctor Who characters and listing "The Doctor" at one point in the list and then putting "The Twelfth Doctor" elsewhere on the same list.

After watching through nuWho, and as Capaldis time is practically up, I thought I'd redo my Doctor list. From best to...still awesome.

1.Jon Pertwee
2.Peter Davison
3.Sylvester McCoy
4.Matt Smith
5.David Tennant
6.Paul McGann
7. Colin Baker
8.Patrick Troughton
9.Christopher Eccleston
10.John Hurt
11.Peter Capaldi (I'm hoping Big Finish give this Doctor the 6 treatment in the future, because he has been wasted)
12.William Hartnell
13.Tom Baker

At the moment, Whittaker lands at number 14, only because we haven't seen her in action yet though

9. Christopher Eccleston
10. Jon Pertwee

Have to say I'm so tempted to put Whittaker at 13 purely to express my dislike for Smith but I'll have to play it fair.
