Hmm... A lot of people have picked up on that. It's certainly not a match to what happens in the story; so maybe something else happens there in an alternate timeline with the Silence...?

He's already made it pretty clear that this was the case, she is dead and gone, it doesn't mean they have finished with her story, of course they haven't there are plenty of other Doctors she has encountered as well (in both directions interestingly enough, so why the Tenth couldn't remember her is rather odd).

BUT it's very clear to me that in the subsequent episodes he's communicating with her on a whole other level that he hadn't even considered before. Perhaps he never realized she had feelings...In fact I think that may be the Doctor's major achilles heel...feelings. Not his...others. I dunno...I'm still slogging through classic episodes and haven't seen nearly enough to make an educated judgement.
